Gorgeous guitars. We need first hand interviews with people who work for the companies first-hand.

That really depends on the species of wood and cut. No definite answer there. You've already hit on a smart strategy though; put a contrasting color between the peghead and body. It helps break the two up and minimize variations. Smart hardware color choices can also help compliment the two woods.

BTW, here's my current collection. (Including basses....)

WOW! That is by far my favorite of those... It's freaking amazing!

Green transparent over Black Korina. I currently have a maple baritone neck on a green korina vip, but I find I would prefer the baritone on a different guitar and want a Korina neck with the peghead roughly matching the body. It would be an ebony board, with probably pearl dots...

Chrome hardware...

Wow. I dig your instruments, Wylie. Very nice. What is the body wood on that last bass?

Black korina can have a fair amount of variation. That species is a bit more of a wild card. We could do a korina veneer though. The green would help color it and I think the color alone would help tie the body and neck together.

Makoire top, mahogany back. The top is in the bubinga family, I believe. That was my first mahogany bodied bass and I think it worked quite well with the MusicMan style pickup. Serious old school funk!

Are your Jag bodies slotted for jag necks? I'm asking because I recently had a potential chance to buy a jag neck and wanted to make sure before i do something stupid next time i see something along those lines...

If I recall correctly, some of the Jag bodies may have had slightly narrower neck pocket routs. In that case, they would not fit. Ours stick to the American Standard pocket with.

This page tells more about our build specs: Warmoth Custom Guitar Parts - Will it Fit? Remember the Jag is a 24" scale guitar.
